That's tough to say. Lovecraft's Cthulhu is only in one story if I remember correctly: the Call of Cthulhu. It's really hard to tell how strong he is based just on that story. He's a cosmic being, implied to be far more powerful than humans can comprehend. His dreams affect the dreams of artistic people throughout the entire planet, his form is gelatinous and impossible to understand by mortal minds. 

Cthulhu is an extradimensional entity. Even if Thor manages to defeat him in the physical world, he wouldn't have any way to truly kill him. Think like Darkseid in DC. Even if you kill his avatar, he's not entirely in this dimension and it's implied in other works that Cthulhu can't be killed in our reality. However, in Call of Cthulhu, Cthulhu has no real feats. The sight of him causes madness, he can infect the minds of supporters and influence all creative people while he dreams, but he never really wakes up in the story. Even at the end when he appears, it's implied that the stars weren't right for his awakening, and he just goes back to bed.

Because it often gets brought up, no, he did not get defeated by a boat passing through him. Essentially, the boat popped his amorphous body, but it did no real damage to him, and he regrew immediately. It essentially just went right through him. 

So the answer is that Thor has stronger feats, but Cthulhu is implied to be much stronger. His race/kind are said to be able to know and influence all that happened in the universe, although to what extent Cthulhu himself can exact that influence is vague. And in no Lovecraft story do we see the true extent of the Great Old Ones' power. At the very most, Mythological Thor is a planet-level being. Cthulhu is heavily implied to be much stronger than that. Cthulhu is the "grandson" so to speak of the second most powerful being the Cthulhu Mythos and the being referred to at the All-Mother in the Cthulhu mythos, both of whom are regarded as being massively above universe-level.
