Which Doctor is this? The Third Doctor is just his title image, so which one is it? This greatly depends on the outcome. I mean, would the First Doctor, William Hartnell, ever be able to keep up with the likes of his later incarnations?

I think so. The third Doctor is the one who was judo-throwing soldiers and James Bonding his way in and out of every situation he found himself in.

Got to agree with everyone here...

 

I mean, the latest doctor said it best when he was dealing with the Atraxi... "What happened to [all the alien races who tried to harm the earth in any way]?"

True... but I'm not sure if that Wouldn't count in this fight anyway. I mean, it's a Trait of the Doctors to somehow land in these situations that test him and his companions, but never enough to kill him. I would consider it to be the same as the Master Chief's "Luck" which is like an inferior version of the Doctors.

The Doctor could easily convince anyone that's not a sociopath not to shoot him though.

Two points about the Doctor getting shot

1) Doctor's fast enough with his sonic screwdriver to draw it and overload a blaster before getting shot, as seen when he fought the lizard warriors. 

2) The Doctor is really lucky that no species in the universe has invented targeting systems.

The Sonic Screwdriver somehow get him out of every situation, except if wood is involved, but I don't know if there have been any retcons about that weakness.

The circumstances matter a lot here. If it's a battle of wits, I'd say the Doctor, if it's a straight fight, Lyta has a good chance. She'll find him unusually resistant to telepathy and his Venusian aikido will trump any hand to hand training she's got. She does have the PPG, though if he ducks inside the TARDIS it'll never blast through that. Also, the PPG was not the most impressive of SF blasters and I'll bet the sonic screwdriver could muck up its workings.
